I have a humminbid 597 ci hd di and my father in law has a 987 I believe. Will autochart have an issue with using 2 different units to record points when combining them to create 1 contour map

Nope. They will import just the same.

Things that will be different though that may affect your map, will be the following:
1. Depth of the transducer on your boats (for example it might be 18" in the water on your boat, and 24" on your father in laws's). Take that into account.
2. Where the gps receiver is located. 987 has an external gps receiver, and it should be located as close to the transducer as possible. 597ci hd has an internal gps receiver, so is collecting coordinates wherever you have it located. It will be less accurate because you're introducing position error from the start. (if your unit is at your console, it is already roughly 10ft away from transducer that is collecting depth).

Neither are a a huge deal, but things to keep in mind.

Should be able to. It says you can import Dr Depth files.
